Default D16 frustration

Just blew one d16 so I decided to throw another one back in. What gets me is when I went to plug the harness into my ECU there were too many wires. Only two would fit. Both engines are D16Y7 from a 2k Civic DX. Why the different ECU?

my only question is (assuming they were both the same engine) why did you change harnesses?

Well I pulled engine and harness for my 00 civic dx, bought an engine out of a 99 ex and dropped it in with the harness...the new harness has 4 plugs and the ecu from the 99 only has three places to plug in wires....it was pulled from the same car so it should be right....am i missing something? What is supposed to bee plugged in?
