automatic ECU to manual

Does anybody know if you can have a p30 JDM automatic ecu switched over to a 5 spd. And, if so, will hondatas' s200 system still work with it after it's been converted.

I think it should but im not sure. The older ecus didnt care if it was an auto or a manual, cuz the autos had their own computers.
