Is there any way to stop that from coming back? That just bugs me. I got a new turbo and it rusted up in a couple weeks.

Nah, that high heat paint holds up for a little while, but eventually it just flakes off and turns rusty color again. Chroming or Jet Hot coating would probably hold up pretty good though. I've had some ceramic coated headers on my car for about a year and a half, and there isn't even a spot of rust on them.
