A friend of mine uses Perfect Power SMT-5.
It seems to work really well.
There is a new SMT-6 out for a few month's now.

I'm sure if you run MS you at least know of Wing Gee... the Wing diode is named after him. He's actually gotten his car to run fair with the MS.2 recently, and it ran ok with the original. That's not giving full credit though since Wing has gone though hell to make it run right (toasted a few ECU parts, a couple complete motors, bought a complete MSD setup because the MS didn't like the bosch stuff). He even set his car on fire when the injectors stuck open.
Jesse's Volvo, on the other hand, has always run rich, either it runs good down low, and shitty up high, or shitty low, and good high. We were constantly tuning it, and it never ran well.
Megatune is awesome software though, probably my favorite, and I think it has a lot of potential. The hardware still needs work.
It relies a lot on the ------- behind the soldering iron/laptop, and I'll give MS credit for being the best price/product out there, and credit for being the cheapest, but although there are a few success stories(you, for instance) it is far from refined.
