I work for a company that does aluminum fabrication only and if our parts are too dirty/ stained when they come back from CNC waterjet cutting then i use an etching solution made by Eagle 1, originally intended for mag wheels, works great.

 

Sounds like machine setup or just basic technique that may be at fault.
