best bang for the buck EMS
my brother is swaping a 2jz motor into his conquest the only thing is that we dont really know witch stand alone sytem to use and how they work can we used stock 2jz ecu and start the engine or a custom harness from AEM or Haltech have to be made to control the engine anyone here know about MEGASQUIRT are they anygood and user friendly ? and custom harness can be made ?

Megasquirt is neat, but on any serious F/I MSv.3 is the only thing that should be used, and they have had enough stalls with it/ the ignition daughter board to deter most people from ordering it. You utilize the stock harness, just repinning connectors when necessary, a few sensors might need to be changed as well (on the v2.0 we used the default parameters were for GM so we just used those).
I think there's been updates in the way of sensor computability though.
Most of the guys on http://www.2jzswap.com/vbulletin/ are running the AEM unit I believe.

how will the harness work do i need the 2jz stock harness and wire all the sensor clips to MS harness they sell is their a better way to do that im not really good with harness and wiring is their a premade harness and how will the fuse box wire up

depends on what you wanna do.
You can use the stock harness, make a jumper to the ms. That would use the stock fuse box and all their relays.
You can gut the stock harness using all of the stock sensors and fusebox/relays, just wire them directly to the ms
you can run the sensors directly through inline fuses/relays to the ms
you can buy a fuse/relay board and wire sensors to it.
