Its in the trunk, in a battery box. It seems this is a common problem w/ EF's. I may just drop the subframe and inspect it with a fine tooth comb for cracks.

Shyt my 90 rex ran perfect....aside from destroying my axles from time to time.....i never had any type of clunking noise

Is the car lowered at all? My friend's car did this too, turned out his upper control arm was hitting the frame work above it all. Is it a clunk that sounds like a spring popping back into it's perch?

The car is lowered with Neuspeed springs and Tokico Blue struts, but,I had noticed the noise with the stock ride height springs though.
I had installed adj. upper control arms, which were touching the fender aprons. So, the upper control arms were shaved and the fender aprons were modified a bit to clear the arms.

It sounds a lot like a motor mount in the rear of the engine, and the strange thing is upon hard braking it sounds, then whenever I accellerate hard it souds again, like something is really loose, broken, or has excessive play in it.

my rear engine mount bracket was bashing the firewall because the rear engine mount was beat to death. My friends EF has the IM bashing off the firewall. Check to see if anything is hitting yours.

LOL, Was thinking teh same, just checked it, Im gonna try wedging some sort of rubber to see if that is what has been happening.

Anyway, I recently put a remanufacured 5sp from Gearspeed, so it may still be under warranty.

the OEM diff pin is prone to premature wear and will eventually break, destroying the tranny. mine was on the way out and clunked like a ----------er if i let the clutch out with no preload on the axles. pulled the diff and the pin was wore to ---- and the spiders were walking around in it.

check for un-even tire wear that indicat ---- up shocks, which sometime also cause clunking noise
