Well, all honda cranks are pretty well balanced, so a "balanced" crank shouldn't mean much.

Anytime you are going to be using different rods you should do your own measuring. The color code deal is when your using the same block/rods/crank out of the same motor. Basically for replacing bearings only.
The color codes may be close enough for the motor to run good, I don't know, but if your going all out with rods and ----, you really should make sure the clearances are where you want them. Don't rely on what the colors say.
Micropolishing removes imperfections from the cranks surface. I'm not completely sure if it actually takes any material off. It may, but in general this isn't considered something to "recheck" bearing clearances. When re-building a motor, most people will micropolish the crank and put the factory "color" bearings back in.
I'm not an expert at rebuilding motors, I'm just letting you know my experience. (The whole last month I've been working with the machine shop on my clearances/crank.)
