I just stored my civic over the winter, so here are my tips.

1. Jack it up so the weight is off the tires, make sure your jacks are secure and won't tip over.
2. Take some zip-loc bags, and fill them with moth-balls, seal the bag, but cut off a corner. The moth balls are still effective, but will last a lot longer. Mine are still good (kept them after pulling the car out of storage), and I put them in last November.
3. Plug the exhaust with a Fabric Softner sheet, not sure if this works, but supposedly mice don't like them.
4. Disconnect the battery.

I had mine outside, so I had a tarp over it. Survived the winter just fine.
