Yeah the main "moronic" part of your whole question was asking if you could boost a non-boosted engine. The hydrogen thing really isn't worth your trouble.

Regular diesel is dirty when you are under heavy load. "WOT" in a diesel is basicly injecting a little more fuel than can be efficientyly burnt, hence soot. Otherwise diesel is fairly clean, as you're running at least a few PSI at any given time, and burn with an effective AFR of like 30:1. To make more power, they just inject a bit more fuel (and AFR goes down).
As far as the treehugger's "carbon footprint" is concerned, even the worst biodiesel is better than petrolium products. Its only like 7-9% less dense than petro-diesel (so similar to gasoline), lubricates better, is biodegradable, produces byproducts that can be 100% USABLE, etc.
