You know already that the 4.0 lives at from 6-700 rpm up to about 3500rpm most usually in stock form. I'm guessing you have 100K or better on the motor being a 1999. (just a guess logically) I have a 95 YJ Wrangler with the 4.0 and AX15 with 3.07 gears, pretty much stock except for a K&N cold air air cleaner and tube and a sans-cat exhaust. My working range starts around 12-1500 rpm pulling pretty well, and I'm shifting at 2500rpm or so.

I'm thinking you need to come in a little earlier than 2000rpm...? I could be wrong, it just seems your leaving a gap from where you let out the clutch and where you get to what is usually the shift point on these motors. Spinning up to 5000 rpm is winding a stock 4.0 motor pretty tight. I'm thinking crank work, stroker, main girdle and forged rods and pistons along with hardened pushrods and better springs and valves. And if your living around 5K, roller rockers and ideally a roller cam.
