with the ignition on:

fuel pump on = no cel

fuel pump off = solid cel

Check and make sure all of your injectors are firing

Hey, there is a fuse in the underdash box that supplies power to the fuel pump, main relay, ecu and a couple of other things. When this fuse is blown, the car will crank but will not start, but you will also get no check engine light cause the ecu is not working. What I am thinking, is that somehow, when you turn on the "fuel pump switch" it is backfeeding some of the other circuits and allowing you to get cel, but still not working right. Hope your following me here. So, with you saying that there were some wires that were shorted, I am thinking the ELD has gone bad. The ELD is located in the underhood fuse box, open that box and sniff it (lol, I said sniff the box). If it smells burnt or has an "electrical smell" to it, it is most likely bad. If you have one you can swap it with, swap it out and make sure the fuse that I mentioned is still good and give it a try. If you have any questions or if nothing I said made sense, you can shoot me an email or PM (if they are working).

?? My 89 dx doesn't have a fuel pump fuse. All the wiring diagrams I've seen for 88-91 civic's show the fuel pump connecting directly to the main relay.
