Default Swap done, new ECU car won't shift!!AUTO

As some of you might remember I helped a guy with a SOHC zc swap on his dx CRX, did the mpfi swap. The first ECU he bought was fried, I tried with my 5spd, the car ran fine, out of limp mode. He went and got another ECU from a 4dr auto EX. Now the car runs but he says it will not shift by itself, and that the other day he open the hood and the exhaust manifold was glowing red.

He told me his cat is all clogged, and not flowing. That's the only thing I can think of, being the cause of the red hot manifold, but the tranny problem

ideas?

did someone shove bananas in his tailpipe!
well, check the tranny fluid to make sure it's full.
ps9 ecu?

Yes a Ps9, and I have no clue about the tranny fluid. I'll ask him.
