Default 2 Cylinders Firing WTF, cat on fire!

Alright here is my problemo. My LS/VTEC starts and runs but runs rough and hella rich. After taking it for a test drive my Cat caught on fire, burning a bunch of the undercoating off (level 5 weight reduction I guess ) Anywhoo we had it idling and decided to pull an injector wire off it ran the same!! We figured out that #1 and #4 aren't getting any spark!! Brand new cap and rotor, new plugs, new wires. Has to be wiring, which one? NO BUENO!! The setup:
B18A Block
Eagle Rods
Wiseco 11.5 Pistons
Polished GSR crank
B16A3 Head
B16A Intake Manifold
JE Bored GSR Throttle Body
Golden Eagle LS/VTEC Conversion
00 Si Transmission w/ Phantom Grip LSD
Exedy Racing Flywheel
Exedy Clutch
Tuned Hondata s100 P28

The weird thing is it ran perfectly in the 92 Integra it was pulled from.

Okay no more running it! No Codes! And yeah it could go either way I hate cats!! Haha. Any ideas on what wire this could be making it only fire two plugs?

Test all of your new parts, my guess is a bad cap.

the cat caught on fire because it gets hot (like it is supposed to) and then you dumped gas in it.

Yeah I know why it caught on fire I just mentioned it to get people in here . No I bought the new cap because of the problem, it runs exactly the same. For fun I swapped the plugs from the two running cylinders out to the other two and it ran better but #1 and #4 still wouldn't fire. Bump.

Firing order mixed up maybe? 1,3,4,2 might just own you. Might've also caught the cat on fire cause those 2 cylinders weren't firing and it was just pushing the fuel down your exhaust.

Even if the firing order was wrong, which it isn't they would still spark when out of the motor right? I already swapped the plugs around and the two not firing were cleaner than when I bought them cause they had been cleaned with the gas over and over again. I think it has to be something inside the dizzy. Maybe one of the wires came loose? I don't know.
