ok..I think I understand what you are saying...
you have an FMU and checkvalves hooked up and its not working right.
Put the check valves between the intake manifold and the MAP Sensor. You dont want to run the FMU off this same line because the FMU wont see as much or any boost because the check valves have bled it all off to trick the MAP Sensor.
I would run the FMU off the same vacuum line as the stock FPR.
